Something that can be added to this list is the Drosophila melanogaster Peptide Atlas (http://www.mop.uzh.ch/drosophila-peptideatlas/cgi/PeptideAtlas/main.cgi), a fly proteome and genome database described at http://www.biomedcentral.com/1471-2105/10/59.
